Inhomogeneous surfaces can imprint wavelength-dependent signals during transits that may mimic or mask atmospheric absorption features, especially for planets orbiting cool low-mass stars. Recent work has shown that the information content of transmission spectroscopy observations can be sufficient to correct for stellar contamination, but only if stellar photosphere and active-region models have adequate fidelity.
